No, it's not a fine protest against nationalism. First of all, the country's national flag is a symbol that covers every citizen. Burning it to protest against some of them - is dumb and offensive to no end. Flag itself is piece of cloth, right. So are monuments - nothing more than stone and metal. It's the people who believe that it means something. So why not burn them instead, maybe? You're already shitting on them by burning symbols they believe in, so why stop there, right? And on topic, well... I personally wouldn't fuck with South America too much. They might just get fed up and say fuck it.
At this point, it doesn't matter whether the US gets Snowden or not. He got his message and the info out, with more to be released if anything happens to him. All the US can do now is throw Snowden in one of the dark holes they like to throw political prisoners in, outright execute him, and then do their best to 'manage the media' (read: media blackouts). Either way, he becomes a martyr unless they pull off a really thorough smear campaign that most (smart) people won't fall for at this point. In either scenario all the info goes public if anything happens to him, or he isn't in contact with whoever he trusted with the decryption key. The US can't just magic away the encrypted file either since it's been downloaded by a shitload of people, and if they do somehow manage to do that through some insane feat of technowizardry or crazy hidden backdoors, it will just further expose the government's effort to undermine the communications infrastructure we all take for granted in the name of 'national security'. It is literally a lose-lose situation for the US. No matter what they do, they will look bad doing it in the eyes of the world.
Can't imagine this is helping relations between different countries.
If the USA kills Snowden and it gets on the media, there'll be a fucking (inter?)national scandal. It's like executing Bradley Manning.

There is no course of action they can take that will not tarnish their reputation in the eyes of their people or the global community.

Eventually people will forget or turn into self-discrediting conspiracy nuts that assume the worst at every corner anyway. At that point, even if word on how they dealt with him got out, everyone would be just "Oh yeah him. Damn. Kinda sucks I guess." Attention span of both "the media" and their average consumer is fairly short.
