I was speaking to some soldiers in the Australian Army and they said that the expectation is you don't discuss religion or politics because it just causes a mess

It really does cause a mess, so at work we avoid those topics like the plague. Off duty, those conversations rarely ever come up anyways. They are much better left avoided.
I'm curious as to how this will affect chaplains, as they are technically preachers, and whose job is to preach.

This is true to a very small extent. I know a marine who received non-judicial punishment or preaching and pressing his religion on others.
