Science is also a part of nature, unless you are implying humans aren't part of nature. But I know what you mean, which I cover in the next paragraph.
And the fact that it's possible is what makes them superior, it doesn't matter HOW, it matters that it's possible.

I'd call it a superior sex if it's able to live on it's own when the other sex is in every way dependent on the opposite sex.
That's all it needs to be able to do to be a superior sex. How they perform in jobs, social life and IQ doesn't matter, biological differences causes the different sexes to have different interests on the broad scale causing different jobs and occupations where they excel the opposite sex. They are still both fully capable of being the #1 in any of those three categories and it's million subcategories. There we're only talking about advantages. In reproduction women don't have an advantage, they have an unique ability that man can't have.

I don't see how humans ignore their natural roots. Our intelligence is just part of who we naturally are. Us inventing things is part of our nature. We didn't invent things by mistake, we used our natural given brains. It's what we're meant to do. There is nothing unnatural about science. Science is built up on natural things, but often natural things combined by force to create new materials. The only reason we refer to not natural things is because nature itself wouldn't have produced them, it's just for organization, but the fact that they can be produced proves more than enough that it is natural.

Well there is of course the possibility of storing male chromosomes and making a form of breeding farm of them so that you can have a more or less infinite supply of them ready to inserted into the body replacing one of your other Y chromosomes inside an artificial womb.
