a few cases means certain people are at a historical disadvantage. let me just give you a proper 'historical disadvantage' case - people with no arms or legs. these people cannot fend for themselves or do menial tasks for themselves, thus at a disadvantage - this is placing them at a recurring (to affected individuals) disadvantage to their life THROUGH HISTORY.

Also I remember a few cases where children were raised to be one gender (largely due to either botched circumcisions or ambiguous genitals) but grew up identifying as the other, even though the parents (and doctors via hormones) tried to make them the "established" gender. Like an MtF at birth identifying as male later in life (without realizing what happened to them at birth.)

The most they will do for anyone at her age is prescribe hormone blockers.

Even if transsexuals only started to appear 100/200 years ago, they were still denied basic human rights and treated like sub human filth, if that's not being disadvantaged then IDK what is.

Okay. I looked into it, and it appears that people have this done for 'stealth' or to protect against inadequacies in other portions of the system (for example, the transwoman who was denied husband's death compensation due to her birth certificate).
I continue to believe that the ideal solution be for the birth certificate to document the actual condition of the child at birth, and for the mentioned inadequacies to be corrected. If that's not possible, birth certificate amendment might have to do.

I understand it's not a decision and some people are the way they are; but medically you're one or the other, and a birth certificate isn't gonna specify what you want to be in your heart (gender) just like it's not gonna say what your favorite ice cream is.

Generally transgender people are trying to blend in as seamlessly as possible, having a huge "THIS WAS A GUY" sign on official documents goes against the point of being treated as a female (or male) rather than being treated as a transgendered person. It helps make sure they're not discriminated against because if they're making any attempt at passing than so long as their documents reflect it there's a good chance no one will know their transgendered status and there's no reason why they need to know either.
