In a war against a rebelling populace, cutting off supplies to the partisans would be the most efficient way of dealing with it. Less casualties on both sides, civilian and military, for both groups.

If the innocents want the supplies, they'd retreat from said rebelling areas. Allowing the partisans to flourish would only result in more civilian, partisan, and military casualties.
