I would think this was for art direction more than gameplay.
Where are games like Amnesia and Silent Hill 2? Evoking fear in a game is in my mind one of the most powerful things any media has ever done because of the psychology of it all and the challenge of completely immersing someone in a fictional world. And it's been completely ignored!

think of Nova Prospekt, it shows nothing of what happens to the people who are sent there, leaving it up to your imagination to decide what happens. What's worse is that the atmosphere and music of the place is designed to bring out the darkest and most sinister thoughts of what happens to the people there.

Its a bit difficult to just say that Half-Life had the best atmosphere of any game. I played half-life and half-life 2, I have to say that they weren't that interesting. Not enough was done with the setting and not enough of the background was explored. Sure they were revolutionary or whatever, but to say they were the most atmospheric games ever is just naive. Its the same with Bioshock, the whole background to Rapture wasn't used as much as I'd expected. I wanted them to really explore the world and learn about how fucked up the place is.

Why do people get mad about WoW being in these kinds of lists? It's one of the most popular video games to this day and the fact that it's been so popular for so long just reinforces that it deserves it's place in an exhibit.
No idea why metroid prime 2 : echoes is in the list. Metroid prime was infinitely greater. Same with Halo 2 - Halo : CE was better.
Banjo-Tooie would've been a good entry.

Why would you put any of the modern Metroid games on there anyway? If I were to choose a Metroid series game I'd pick Super Metroid.

I do agree with you that the Half-Life series is not respected for its atmosphere, it got its place in history for the gameplay. It was the FPS first game where you never left the player's perspective (or at least the first good one, I'm not too knowledgeable on games in the late 90's). Furthermore, the story was central to it, instead of the shooters of the day where the gameplay was everything.
However, Half-Life 2 expanded on this for a new generation of games, where realism was the key. Its focus on the background characters was revolutionary. I don't know how many times I stopped to listen to the idle mumblings of some oppressed citizen or depressed rebel. Each game set the stage for the rest to follow.
I also disagree with Bioshock, which took the lessons of Half-Life and applied them in the most spectacular way I've seen yet. It has the rich story, the little background characters' quirks like in Half-Life 2, and you never leave the story. There was never a shortage on the history of Rapture or its citizens. On top of that is the fact that Bioshock bashes the hell out of Ayn Rand, and in Bioshock 2 it bashes the Collectivists, which I know we all love.

Half Life was the most amazing game of its time, Its npc's AI and reactions to its environment and
other Npcs amazed people and its still being played today. And the gameplay and its story was
magnificent.

Deux Ex should have been on that list, but the list is quite silly and meaningless of which games are the best at representing the art of video games.

Id definitely swap out Doom 2 for 1.
Doom 1 was incredibly ground breaking at the time, but Doom 2, while it was pretty good, only added a few extra things and changing the graphics around so there were less bright bases and more brown bricks.
