Uh, because a government incorporating values from an unfounded and biased source when the document establishing the government explicitly states that they shouldn't is a violation of basic rights.
The government recognizes the cultural aspect of religion by allowing everyone to practice as they please. However, when the government begins to include religion in law they're promoting it, which is a big slap in the face for non-religious people.
Because they want to respect both groups they remain separate.

Fun Fact: Original writer of the Pledge of Allegiance, Francis Bellamy, was a Baptist minister (and so-called "Christian Socialist), and he didn't see it necessary to put "God" in there. That was added later in the 1950s in an American attempt to differentiate their secular principles from Soviet atheism.
