I don't know of any series that are as blatant as, "turns out the good guys are bad and bad guys are good!" but I know the Diablo series as angels as rather neutral toward humanity, and most of them think they're not worth keeping around. I heard Darksiders is also pretty grey.
I liked God of War: chains of olympus (which so far is the chronologically earliest game of the series without counting Ascension). Actually I like God of war 1 and Chains of Olympus a bit more than GoW 2, 3 and possibly ghost of sparta (haven't played this one yet) because Kratos isn't as overpowered in these as the episodes where he is a god/a fallen god. I guess in Ghost of Sparta he isn't too OP yet because he hasn't earned all of his powers afaik, so yeah.

I wouldn't say he restarted the universe. Things still continued, but the world was [sp]completely messed up. He gave humanity hope to rebuild without the gods, but how they'd restore the world in its apocalyptic state is beyond me. What about Athena's spirit wanting to guide humanity? Even if humanity rebuilt, she'd still be around.[/sp]
