No, they really weren`t. All reports in and out of the palace with the emperor were basically saying, we cannot back down, we'll fight them to the last inch. Originally they were going to simply keep on fighting per the emperors orders, then the other officials in the group realized what this meant aside from a few military generals and they had a "mutiny".
The second bomb was needed to knock them into the fear that allowed the coup.

I don't see how a full-on invasion of Japan would be a better option, seeing how it would have killed millions more Japanese and Americans. Plus the soviets were itching to get ahold of Japan so we really needed to end the war ASAP

The Japanese government expected all its citizens to fight an invasion on their homeland. If you look back to when americans liberated Japanese towns on the islands around Japan, you'll see that many citizens killed themselves instead of being captured. Also you should look at Kamikaze pilots and solders, the Japanese culture expected one to sacrifice him or her self for the better good of Japan.
Also you should note that the Soviets were itching to get hold of territory in Asia, if they invaded Japan themselves and not the Americans, they would have steam-rolled every city in their way. It would have been a slaughterhouse for the Japanese.
I'd like to point out that you can't assume that Japanese civilians back then would have acted like we would. Most of them had been trained by the government to use pikes and spears in the event that there weren't enough guns to use.
One of the main reasons Japan surrendered was because the Atomic bomb allowed allies to take out Japan without risking most of their own solders, Japan wanted us to invade so the allies would loose a good million or more solders fighting every-single Japanese.
While i really can't explain everything, i really go wish you'd research your history more and try to understand why certain events happened, and not just argue some petty surface issues.
