Firstly, I'm pretty sure the rocks were put in the mouths after they already died.
Second, it's just superstition. I mean, even in modern days people do a lot of weird things over superstition. It really isn't too hard to imagine medieval people thinking "oh, this man is dead, let's pop a rock in his mouth really quick so evil spirits can't get him".
I dunno about the skull bashing though. Maybe they just sucked at lowering corpses into the ground?
