Karzai would be in a shallow grave right now if it weren't for the US military protecting him. His own army doesn't like him, he's nearly been bombed countless times.

Well gee, let's ignore all that history Afghanistan has of swallowing up the armies of major powers and spitting them back out. If the Afghani government declared war on the US in this scenario you can bet that will agitate the population enough to where yes, it would be a threat to us.

They would be a threat on their own land, American soil would remain undisturbed so I don't consider them a threat

You could probably argue that the international security force only assisted the Afghani Northern Alliance

It would be interesting to see a conflict between the US and pakistan though, mainly due to the fact Pakistan wouldn't be a pushover in the initial attack, they have well trained experienced troops (Due to their massive contributions to the UN) and the tech and weapons to back it up. India would probably get involved as well, would end up as a massive mash up.
The afghan's would probably be tasked with occupying the mountains that make the borders so hard to control.

Because strategically it's probably more of a security risk to piss off Pakistan and face attacks than piss off the US and face reduced aid.

Labeling things as discrete entities is pretty counterintuitive anyway. Middle east is used as a catch all term for a large region around the gulf, typically islamic countries, but can be used for areas further out from there
e.g. turkey, and the islamic bits of the balkans

I think to a certain extent, that's not entirely "accidental".
Though i think at times they get a bit more of the backblast, i don't think they entirely want secure borders.

I can't see Pakistan wanting to go to war. I really doubt India would sit that opportunity out. Pakistan couldn't just commit some of it's forces to stopping a US attack, and then still have troops to keep it's borders safe from India.
India would be all over that in a heart beat.

If you think we're occupying Libya/Yemen or that actions in those areas are the same as those in Iraq or Afghanistan you're off your rocker.
