YOu can't just say that if you split the calories up, the energy needed for processing them splits equaly. The body has to pump blood into the organs, the heart rate changes, hormones are produced etc. Doing this 6 times for 333 KCal is not the same as doing it 3 times for 666 Kcal. Also the theory of spliting up meals is not about "burning more for processing" but rather about thinking more actively about your food. Because eating 6 times a day is more difficult(timeplan) than eating 3 times. Also eating small meals helps you to eat less. The "I'm full" feeling kicks in after a bit of time. Eating small meals, you are more likely to feel that in time, before eating too much.
eating larger portions also forces your body to adapt, so it starts to retain fat and energy because that's what animals do in the wild
