Why is this the case, anyway? I watched the Hulk before the Avengers, but I can't remember why he acts different in the ship and in the city.

In the ship he transforms into the hulk to save his life, and the hulk takes over completely. When he changes willingly he can have some sort of control over the hulk, he can aim the hulk.

To be honest I found the movie to be dumb as shit but it was really enjoyable because it's done well.
