Most of the reason they died off as a species is because toward the end of their time on earth, was not from hunting to extinction by Homo Sapiens, but because food sources became depleted and started to migrate away from the areas where they lived. They weren't sophisticated or smart enough to migrate with the food source and most of them starved off. The reason that Africa stayed technologically regressed is because the people that lived there didn't need it. The people in Africa stayed closer to the original Homo Sapiens that maintained a natural balance with nature and were able to survive. That was until the crossbred Homo Sapiens & Neanderthals came back and carved up the continent into countries without respecting tribal bounds and fucked the natural balance. As for viruses targeting specific ethnic groups, it is entirely possible to engineer a virus that can in fact kill only certain groups of people. The only one that would be difficult are if the Arabic people wanted to create a virus to kill all of the Jewish people (or vice versa), it wouldn't work because they have the same genetic profile.

Brain size doesn't really determine intelligence, though. Sperm whales have the largest brains in the world, but many species of birds are more intelligent than them. That being said most recent research does tend to suggest that Neanderthals were about as intelligent as Homo-Sapiens-Sapiens (modern humans) were at the time. A lot of scientists don't even consider them to be a separate species anymore, but rather a subspecies of Homo-Sapiens. So if nothing else Coolsteve is right about bohb being incorrect.

I think I heard about a similar theme of a race-targeted virus from this FPS called Darkest of Days. Even though the game itself probably wasn't as good (or popular) as many titles, the concept of a virus that only infects a certain race is kinda unsettling and interesting at the same time. With the bio-engineering scene about, who knows how long it'd take for someone to slip between the zones and develop something worthy of a Keter level of dangerousness?

Just having some DNA from another sub-species won't make you smarter.
