Bearing in mind that the internet was originally designed to network US Military installations, it's not at all surprising that they'd be connected. I'm sure the silos and launch computers aren't connected of course, but all the big datacentres are naturally connected. Besides, it makes sense for them to use the internet - it's a worldwide, quick, adaptable communications network. By the same logic you could argue that they shouldn't use the phone network, because it's connected to everywhere. But thankfully in that case, reliable end-to-end encryption negates any problems.
