Using the Essentials mod? not to my knowledge, or are you speaking just generally, regardless of whether a mod is installed or not?
The only way I have found works best to segregate admin and normal play was using the Rusty tool to speak through the server console while being logged into the server under my usual name. Doesn't really help if you need to by physically present, i.e. removing an object for players or whatever though.

/random causes logs of errors in Rusty and eventually crashes server. Sometimes itll work for bit then other times use it will break. I know when I did /random 1 1. it broke it.
Also, /remover does not seem to be working properly. Is this a known issue or is it just not working for me?

1. I rewrote /random in an older dev build. That problem should be fixed (I hope).
2. Well, in 1.7.0 /remover (on/off) only works on foundations, ceilings, and pillars. In the next version, I've added the option to make it work on everything. Down the road I want to add an option to blacklist certain objects.
3. Not a clue. I'm terrible with ETAs.

If you confirm that those test join lines you added that aren't hashtagged out are still not displaying upon joining the server, confirm that you reloaded the configs since you made the changes, either by typing "/reload config" in game or restarting your server. (Make sure you have given yourself access to "/reload" under your rank in commands.ini)
If you have done the above and you still aren't seeing them it could indicate another problem. Is everything else working as expected?
I edited this a bit as on first look it looked as though your issue was with the use of the hashtag, but will advise just in case you don't know, make sure that you remove the hashtags from the start of any message you want to display. Having the Hashtag at the start of the line will cause the line to be skipped over. If all your cycles have hashes at the START of the line all will be skipped over, causing none to display:

Hi Mate. I don't think this is a permissions issue, as you don't need any type of config relative to permissions to see the join messages. Is everything else in the mod working as expected? it really sounds like you haven't reloaded the motd.ini file since you made those changes. Any change you make in the config files requires the files to be reloaded before you will see the updates in the server. as advised, you can simply restart the server or reload the motd.ini file on the fly by typing "/reload motd" or alternatively "/reload all" which will reload all of the reloadable config files for you.
Edit - Again, make sure that you have added /reload under yours or the admin rank and restart the server. then just reload without needing to restart the server by typing "/reload xx.ini" see the reloading article for info on this:

Awesome, thank you both so much! When I type /reload all into the console (f1) it just echos the command in green, does that mean it working, or am I in the wrong place all together?

no RustEssentials doesn't need input into the F1 console. you should just be able to type say "/reload config" into the chat and see some feeback telling you that the config file has been reloaded. Lets start from scratch, can you answer these for me?: Edit - some of the questions are pretty obvious but its always good to start from scratch so we can find where the issue is!
1. You have installed RustEssentials;
2. You have added yourself as owner in the Ranks.ini file;
3. You have added all commands you will need to use as owner (including the /reload command!) under the appropriate rank in the commands.ini file;
4. You have restarted the server to make sure all of the above (and any other changes made) have been reloaded;
5. When you get in game post restart, you should see the join messages as added in your motd.ini (without hashes remember!);
6. Try typing one of the commands you have added under your rank, try "/reload config" and if things are working you should see a message telling you that you have reloaded the config file.
