I thought the end for batman arkham asylum was pretty good. beating lots of cronies in the face repeatedly = fun
Half Life 3. Escaping the Combine home planet is it blows up is just epic, and I sure never saw that part about who the G-man is coming, what an awesome twist.

Altough it had many alt endings, I liked the endings from the STALKER and bioshock series
deus ex.
The ending to Mass Effect 1 made me feel awesome.
Ocarina of time had the most memroable ending for me. after you beat ganadorf you see all the characters gathered together and you remember each story you shared with them.

Monkey Island II has an awesome ending.
The whole finale of gta san andreas.

IMO MGS4's ending was nothing compaired to MGS3
MGS3 is probably the best game ending of all time. It actually made my older sister cry who was watching me beat the game. It just perfectly wraps up every loose end in surprising ways, is emotional, intriguing and was really provoking. Ended on an extremely powerful note too.
Shadow of the Collosus is another ending I loved. The whole game was this quiet introverted experience with hardly any dialoge but a mysterious story, and then suddenly the end rolls around and shit gets INTENSE, wraps everything up and really makes things increadibly awesome.
They are both endings that you can't really fully understand and appreciate unless you've gone and played through the game's struggles yourself, which is why they are so brillaint. If you look them up on youtube you might think they are somewhat interesting, but after spending 25+ hours beating MGS3 and being pulled through this exciting adventure that had such a great narrative, the ending given pushed all the right buttons and left a powerful impact on the player. The same thing for SotC
I really liked the endings to Metal Gear Solid 3 (the other games, too, but this one is my favourite due to the lack of nanomachines), FEAR, Dragon Age Origins, Ocarina of Time and BioShock.

Super Meat Boy, the final boss fight, escape, and ending sequence together are one of the most satisfying things I have experienced in a game.

I hate those questions like "What is the best X ?". You have to choose out of a shitton of games you played and choosing one will make you go like "Huh, yeah, the other one is pretty cool too, which one should I choose then?". It's like choosing the best game ever since there are so many and all of them are different.
I really enjoyed all the endings from Twisted Metal 2 on Playstation. They really made it worth getting through the campaign, though incentive wasn't needed too bad since the game itself was fucking awesome.
Deus Ex. The three choices you can make at the end were actually thought-provoking, and none were good or evil, just varying shades of idealism/cynicism.
Any fallout new vegas ending.

Penumbra: Black Plague, out of every game that I've played in my time, the ending in this one takes the cake.
