It wasn't ever present, but there was enough in there to make me feel weird even before I knew the creator was a massive tool. There was one episode of the show where the recurring punchline throughout was essentially "Transwomen are just men tho".
It's a shame, because I really liked the rest of the IT crowd.
Hard to say in the context the episode I think we're talking about. It's about a idiotic bigoted man acting horribly towards someone who had a sex-change IIRC. Doesn't have a nice example of a transitioned person, but it doesn't cast them in a negative light for having a sex-change. I need to rewatch it.
Yeah, that's the 4th episode in series 3 where Douglas the company CEO (who is pretty much presented as a huge jerk in the series with narcissistic, misogynistic and corrupt tendencies) dates April, a transwoman, but mishears her during a date on "I used to be a man" for "I used to be at Iran". They continue dating until Douglas finds out he misheard her after confessing their love to each other when it's clarified after April becomes joyful that Douglas didn't care she used to be a man. They break up later on, and they get into a fight.
Douglas is pretty much firmly presented in a negative light throughout it all, and April never really demonstrates any negative behavior and the episode paints her in a relatively sympathetic light, in the way of a person being misunderstood by an idiotic character. Though I guess the fight scene after their break up makes it a punchline that April being a capable fighter may also imply that she is still a man in that sense.

At the time without context of Graham Linehan's current views, it seemed like a bit ignorant but harmless comedic episode that juxtaposed every character in a ridiculous situation, especially from 2008, but it is harsh in hindsight knowing Linehan's views today.
I still have a lot of fond memories of the show, it does suck knowing the creator is a douche, but the rest of the series never goes into these kind of territories. Despite knowing what kind of person the creator is today, I can still appreciate the work put into the series and the rest of the episodes, and appreciate the other cast and crew's work in creating memorable and funny moments.
Can't find a clip of it on youtube, but the episode even ends with Douglas miserable and lonely because he couldn't get over the fact that his prior partner was trans.
It's really very confusing to me in the context of Graham Lineham's recent behaviour.
