I don't know as much about Persona 5, but I think Cuphead in particular stands out for the method by which it was created, on top of just being a visual feast on it's own to back that up. Both Persona 5 or BOTW are very well designed visually from what I've seen, in particular I think Nintendo should be applauded for their ability to create some of the best looking games in 2017 with 'underpowered' hardware that isn't as graphically capable as their competitors. But in the gaming scene, as far as I'm aware, Cuphead is pretty unprecedented. Not just in that the recreation of rubber hose cartoons is marvelous. If there's a game that's done hand drawn, ~old ways~ animation for everything, the same way Studio MDHR has, it's either not coming to mind or I don't know about it. There was Hollow Knight, which claims to use 'traditional animation', but I haven't seen anything to necessarily back that up and it's (unfortunately) not in the running for that award.
I also feel bad for Night in the Woods. I don't know how much of a shot it has at winning in either category it was nominated for.
PUBG obviously robbed NieR out of GOTY but the other side of a coin is also amazing - PUBG winning GOTY gonna cause such a massive meltdown for nintendo fanatics.

Hollow knight is partly hand drawn. Also Skullgirls is hand drawn too.
