yes to both except for the skateboarding game mode in mgs2 and the ape escape gamemode in mgs3. they took those out.

Well Metal Gear 1 and 2 were in the HD collection in the MGS3 menus and the VR missions are easily skipable as there is no story in them at all, but they are really fucking fun.

The MSX games are already on MGS3 in the HD collection as kapin_krunch pointed out, and the VR missions can hardly be considered a 'game' on their own, unless you'd like to tell me MGS2 is two 'games'. Even so, that already had a more than decent port on the PC, unless the PS3 port has some special features.
